Well first of all you could equalize number of regions owned by country. Maybe it shouldn't be the exact number of regions, because Singapore and USA simply can't have same number, bet it should be maximum 8-10 regions for country.
And about shuffling regions it could be a good idea, but personally I don't think that it would change something significantly, just because power of countries are really different and strong countries still would simply conquered regions they need.

There are FAR more important things that need change instead of a random redistribution of resources.
Here is an idea. Instead of an easy fix to the game why don't you reintroduce for example national currencies like we used to have in the past. It will be a great change that will add again some complexity.
Your entire approach in the past of oversimplification has been catastrophic.

Imitate real world. Resources get spent. Large, medium and small mine but all finite. Research paid to discover new ones. Agriculture needs investments, forests reforestation. Community should invest in economy enhancing infrastructure. More incentive to protect the land where you have invested. Players should owe land related to country's territory. Houses should be on the land. The companies we carry around in inventory should be placed onto territory and merged into bigger units (Q=the sum of levels). There should be the industry of tools. Do not overcrowd.

1- Randomize resources every 3 months, every 3 months the status quo changes :-D
2- Increase wellness recovery to +20 or +30 and increase bar to 2x (500 -> 1000, 600 -> 1200), this way people will use more resources and the bar size will allow to recover more energy while sleeping, players have to sleep too

Not just for all the valid arguments given here, but because I think there is a better option than "reshuffle the resources": To create a feature in the Airstrike called "Airport", where, if the AS is successful and landed in a territory, that territory becomes an "Airport" directly connected to the capital and, hence, that country will be able to receive the 20% of bonus production from that territory and the adjacents, despite not having "continuous territories" with the capital. In that way, any country will be able to fight with whatever country in the world, having a economical reason behind, fulfilling the same goal you want to achieve with your "reshuffle".

P.D. On the other hand, of course, the currently 10% of bonus production by territories unplugged from the capital should be removed.
P.D.2: I strongly support the idea to give determinated quantity of territories to the countries. USA having 50 territories is the most unfair thing currently happening in this game. Besides, that would give you a good reason for a only shuffle of resources.

While economic bonuses of any factory are dependant on the regions a country has under its control, the problem will remain the same.
Companies should be placed in regions, and their production should be dependant on which bonus that region has.
